How do I apply for a higher limit on desec.io?
It would probably help if you were more specific about which limit you are talking about. And the title of this post does not help either.
But apart from that, any limits are set by the deSEC team and their support address is given at the bottom of the homepage.

New accounts are limited to one domain and there is a note when you add a domain:
“Contact support to apply for a higher limit.”
If you want to do that, the support email address is at the bottom of that page.
That said, note that:
- you can use subnames with your domain
- each of these subnames can have have its own address records
- you can have individual dynamic DNS updates for those subnames
